Region-Specific Network Analysis Reveals That Epigenetic Modifications Outside Transcriptional Start Sites Are Tightly Linked to mRNA

چکیده

While most data analysis of epigenetic modifications has focused on the transcriptional start site proximal region (TPR), non-TPR received less attention. The understanding interaction relationships and their effects is incomplete, especially for non-TPR. To study among within TPR non-TPR, we presented an original framework, that is, region-specific network, where each gene element was introduced as a new dimension can be separately analyzed based signals. We derived network (EIN) Pearson correlation coefficient partial coefficient. Our CD4+ cells showed majority edges relate to small set nodes in identified EIN. Most strikingly, found introns, exhibit frequent important interactions are closely linked mRNA. Moreover, more consistent behavior different regions genes. Finally, these easily divided into three categories, namely, (i) class interaction, (ii) negative effect (iii) positive effect, last two classes perfectly match previous results. results provide perspective exploring functional mechanisms modification.

Pupillometry reveals perceptual differences that are tightly linked to autistic traits in typical adults

The pupil is primarily regulated by prevailing light levels but is also modulated by perceptual and attentional factors. We measured pupil-size in typical adult humans viewing a bistable-rotating cylinder, constructed so the luminance of the front surface changes with perceived direction of rotation. In some participants, pupil diameter oscillated in phase with the ambiguous perception, more di...

Homeotic response elements are tightly linked to tissue-specific elements in a transcriptional enhancer of the teashirt gene.

Along the anterior-posterior axis of animal embryos, the choice of cell fates, and the organization of morphogenesis, is regulated by transcription factors encoded by clustered homeotic or 'Hox' genes. Hox genes function in both epidermis and internal tissues by regulating the transcription of target genes in a position- and tissue-specific manner. Hox proteins can have distinct targets in diff...

Paired-end analysis of transcription start sites in Arabidopsis reveals plant-specific promoter signatures.

Understanding plant gene promoter architecture has long been a challenge due to the lack of relevant large-scale data sets and analysis methods. Here, we present a publicly available, large-scale transcription start site (TSS) data set in plants using a high-resolution method for analysis of 5' ends of mRNA transcripts. Our data set is produced using the paired-end analysis of transcription sta...

PromEC: An updated database of Escherichia coli mRNA promoters with experimentally identified transcriptional start sites

PromEC is an updated compilation of Escherichia coli mRNA promoter sequences. It includes documentation on the location of experimentally identified mRNA transcriptional start sites on the E. coli chromosome, as well as the actual sequences in the promoter region. The database was updated as of July 2000 and includes 472 entries. PromEC is accessible at http://bioinfo.md.huji.ac. il/marg/promec
